Can I use OpenSees as the main finite element "software" to analyze structures at work? I've read the disclaimer, but I'm not sure at all if I have permission to use it in this way.

Yes, you can.
The only limitation is that you cannot include it in a software package and sell that sofware package.
Actually you can, you just need to get/pay for a license to do so!
